I have a rock chimney that is composed of irregular (not flat) rocks. Many jut out to varying lengths from the mortar, thereby creating a non-smooth and non-flat surface. My roof is metal. The flashing is not working, as it is easy for the rain to find gaps at the top of the flashing. The roofers used roof cement and silicon to fill up the gaps, but rain still finds its way into the flashing and into my house. Help!

Slopped caulk and roofing cement on to fill gaps?

There should be no gaps. Find a “real” roofer who can cut slots in the stone with a diamond blade and properly install the flashing.
